In some areas I get a negative unread posts-counter displayed. Website Discussions shows -3 unread posts for example.

There are even threads which show a negative post counter.
Could it have to do with the fact that you are not counting "system" messages (such as 'moved'/'locked') as regular posts anymore?

Yep, that's expected while the counts resettle themselves. This shouldn't take long, if you view every page in an area then the counts should be right.
Any yep, you're right, it's because we don't count system messages any more.

If a wrong count lingers, view the thread in question (and mark it read manually if that's how your preferences are set) and it'll correct for that thread.

It only takes one person seeing the thread (in an area index) for its message total counts to correct. So chances are someone else has already got to them before you.
If the incorrect count is to do with how many messages you've personally read in the thread then you will need to view it yourself unfortunately.

Could, but to correct them all in one go would require a lot of CPU time, meaning more downtime for the sites. At this stage we're giving the lazy correction approach a go, but if there's still a significant amount of incorrect numbers after a week or so then it could be done a little more aggressively.
